sorry for the late response. you need to install the 64bit version of that library, so the 64 bit apps can use them. the version it's telling is already installed is the 32-bit i686 version.

try installing the libgcrypt-1.4.5-11.el6_4.x86_64.rpm.

If it were debian, I'd purge the package using apt-get purge, but I have no experience with yum, and don't know if there's an equivalent for yum.
