U3 Device Opening Applications On Its Own Ntfs Partition

I would like to know if it is even possible to have a U3 device open up an application on its own NTFS (or FAT) Partition. Burning the iso on my flash drives removes all of my files, which is a pain to restore, and i would just like a method that will let me change the USB utilities on the fly.

If anyone could help me with this it would be greatly appreciated
