If you need to edit it and Windows won't let you, either try booting into safe mode and try to edit it or boot off a livecd and edit it that way. If you were able to edit the file before, has something changed? Like a new GPO being pushing down or something? I don't recall any GPO that would prevent editing the boot.ini files, but it's been a while since I actually dug thru the stuff you can do with them.
